I have a 2003 Dodge 2500 2WD w/5.9. I've put on a K&N cold intake, a B&D Super "B" turbo and an MBRP 5" ehx. I'm running w/ a Bullydog programmer and have stage 3 injector tips yet to install. I'm looking for any more advice to bring this up to speed that won't ruin it for a daily driver/tow rig or break the bank. Anybody got ideas?

Lets see there is still some options that u have. First for motor go with the bd air arch, a moddified cp3 pump, a fass lift pump, u can do other small things that will help ur motor last longer also. What kind of injectors do u have? what company and horse power rating.

If you go too much further than basic upgrades, I'd definitely consider a transmission kit and upgraded torque converter. It's usually the trannies that go in modded trucks, not the engines.

The inj nozzles are BD stage 3 100HP. not really looking for a huge boost in power, just trying to strengthen what I have. Ideas on how to supply the fuel without changing the CP3? Also, any ideas on a heavier tranny?

After upgrading trans, a water methanol kit would help boost your ponys and also bring down exh temp.
A real toy for big boys.I installed a 5.9-B Cummins, P-7100 inline stage one pump, banks cooler,5in exh, removable air bags for towing, 1in body lift,2in hanger lift,2 12in elect fans, customized mounting,(eng mounts, intake piping, trans adapter etc) Runs on home made bio-fuel at 70 cents a Gal.

You can buy a lift pump which will help considerably. I would recommend AirDog 150/150. If thats as far as you're wanting to go with fuel and whatnot then you would be good with just a lift pump. If you're gonna stack chips and go with bigger injectors a CP3 is a MUST.
But I totally and absolutely agree with sanchez, work on that tranny. Do you have any upgrades to it yet?

Anybody have ideas on which tranny would be best for a tow rig and keep the mileage?

For a towing rig and daily driver the first thing you're going to need to look at is a set of temp gauges for your tranny and EGT, and maybe even a boost gauge as well. ISSPRO makes good ones and they actually match the factory Dodge dash cluster really well.
For transmissions .... ATS, Suncoast, or Goerend are all good choices. What you're going to need with that is a TC lock-up controller and a deep pan on the tranny. The "deeper than stock" pan will also need to be pre-drilled and tapped for your temp sender, plus having more fluid available helps keep those numbers down while towing.
Using those 100hp injector tips you're going to need some fuel supply upgrades. A loss of rail pressure means fuel doesn't get atomized properly so it won't burn well, causing a loss of power. Losing rail pressure also makes the CP3 work harder to maintain pressure and more prone to failure. Either a modded CP3 or a dual CP3 feed setup to keep your rail pressure constant is going to go hand-in-hand with those tips.
A CFM+ intake manifold would be on my list for this truck as well. Towing generates big EGT numbers, so get one drilled and tapped for water-meth (and your boost gauge) and plan on buying a Snow Performance water-meth injector kit. Using both the CFM intake manifold and the water-meth injection will easily decrease your EGT's by a good couple hundred degrees, which helps your turbo not make that funny glow.
Your choice of CAI is okay, but I would lose the K&N filter. The idea of traces of filter oil being sucked into my turbo and accumulating on the turbo blades scares the stuff out of me. AEM, AFE, and others make great dry filters that should slip right on your CAI with minimal fuss and better filtration. If you're worried about filter life, most of these can use pre-filters that simply slip on over the main filter rather easily.
