What is the difference(if any) between manifold pressure and boost pressure. Is one better than the other?

Technically NO there is not much of a difference.

Boost to some is the pressure after the turbo before the inter-cooler

Intake manifold pressure is the pressure at the intake manifold

TOO put it simple there may be a 1 to 2 psi difference after an inter-cooler.

Now if you are talking about the exhaust manifold pressure(drive pressure) ideally is 1 psi drive to 1 psi boost. Even better would be .8 drive pressure to 1 psi of boost.

If you have compounds you should have two drive pressure gauges and two boost pressure gauges .
